萱草亞科（Hemerocallidoideae）的植物在克朗奎斯特分类法中属于百合科，1998年的APG 分类法将其单独分为一个科，但2003年经过修订的APG II 分类法将这个科和刺叶树科列为可合可分的备选科。2009年最新修订的APG III 分类法列为刺叶树科旗下亞科，為萱草亞科。
